I'm syncing my Notebooks with webdav (alfresco server http://www.alfresco.org). Notebooks generates a Top Level file with the name: "NBIgnoreThisTitle_internalTitleOnly". I can't delete this. Then syncing is working!

Thank you for reporting this issue. I must admit, we never tested Notebooks with Alfresco. That file you mention actually should never find its way to the server, so yes, it seems that a few things are odd.
We are just finalizing an update to Notebooks with few modifications for WebDAV servers. This version should support more servers and we will see if that fixes the issue with Alfresco, too.
